This is in the 1.4.12 release notes (NEWS file):

>> check_disk should now work with large file systems (2TB+) on all archs that supports it

> -bash-3.00$ ./check_disk -V
> check_disk v1848 (nagios-plugins 1.4.11)

You will have to upgrade then.
