i would suggest using a different file suffix than cfg, to (a) make it
clear to nagios users that it's a different file format and (b) prevent
nagios from attempting to read it if the file happens to be laying in
a directory that's one of nagios cfg_dir entries.

as for the location, i'd suggest
${config_prefix}/nagios-plugins/plugins.ini, but it's not something i
feel horrible about (as long as it's an absolute pathname and easy to
change)
